You know how the game audio distorts when you use the whammy bar? For customs that are one audio track, the distortion tends to sound terrible (as opposed to just distorting the guitar track). Is there any way for me to turn it off entirely?

The traditional way to do this was to import the custom audio as the backing track, and leave silence in the guitar and bass/rhythm tracks. Assuming you're referring to GH3, this would be the viable and easy way to do it. It's how I've always done the customs on my GH2 PS2 discs, except for the few with multitracks.
