Yes, the game only crashes during a long song.
I have like 75-100 custom songs on my list and most of them are perfect. But whenever I play Dream Theater - The Glass Prison which is 13:52 long, the game crashes after ~12 minutes and that's really fucking frustrating. Also had the problem with A Nightmare to Remember.

Running the game on Windows Vista 64 bits.

Anyone who had the same problem and know how to fix it?

When the 4000th note of a song becomes visible (or something like that)
the game crashes. So you have to play it in two parts (practice mode)

Yes the game has a note limit set at 4000. You could do as Koppis suggested or you could open up the chart in dB and take out some of the less fun riffs to lower the note count.

Yeah as Dream Theater/Prog-metal fans on Guitar Hero we have a little problem. Tough life :/

You could always try using GH2 for your customs, which can easily handle more than 3999 notes. This, of course, removes the ability to have forced HOPOs, requires you to use a real PS2 or an emulator, and requires you to rebuild the disc image each time you change the setlist contents. However, it's still a valid option.
